How do I remove old tuners on 2006 Road Star Warrior?

I just picked up a 2006 Road Star Warrior and the previous owner loaded it up with old gadgets. Under the seat I found a Power Commander and a couple of mystery boxes wired in. There's even a broken wire and a random toggle switch that I can't figure out. I'd really like to strip all this stuff out and run it clean but I don't know what's safe to pull. Anybody done this before?
 
Yeah, a lot ended up with random add ons over the years, just try trace each wire back before taking off anything, clean harnesses make life way easier, but you don't want to lose something the bike's depending on
 
Sounds like a great plan, @Kyoto. I’d take the same approach. trace everything back before yanking it out. Makes life easier down the road and keeps you from accidentally cutting something the bike actually needs. I wonder if that resolved your problem?
